If you have exposed nails you can seal them with 100% silicone or old henery tare that you can get in a caulk tube. Check the boots around you vents and if you have a chimney chase make sure that your brick is mortised properly and that the seal between the case and roof are in good order. Proper flashing is the key to a water tight seal.
